A character named 'The Truth' hinted at aliens being part of the reason Area 69 exists. Players went nuts looking for aliens because of that, and I think that's just R* cracking a joke at us.

3 UFOs have been found now in GTA V outside of hallucinations, apparently there are ancient drawings on Chilliad showing these UFOs and one of these drawings shows what appears to be a jetpack, here's the 3 UFOs but I think 2 of those require 100% game completion to be seen.
