After 2 weeks and 2 different discs with on-again off-again recognition by my PS3 I decided the console was the problem. Downloaded GT-6 and much to my surprise, (talked with playstation network and they said it wouldn't happen) all my credit, cars and stars came up when I opened it.

All save files and progress are saved independently of all game files. You can install and delete any game multiple times and as long as you don't go into your user save files and delete those you will always have your progress. So yeah, the actual game, downloaded or on the disc will use your saves.
