This probably has a really obvious answer, but I can't find it.

I have A CSR Elite and CSR Shifter that I got for Forza 4, but since MS released dashboard software that has screwed up wheel connections for a lot of people, I picked up GT5 for my racing fix. I'm completely new to the GT series, so I'm not sure how everything's organized yet.

I've had it only a couple days, and it's been great with the paddle shifters, but I would like to use the H-shifter. Am I overlooking an option to switch to "clutch w/ shifter?"

Should happen automatically the first time you depress the clutch and shift with H-shifter in GT5.

Converse also applies, if you invoke either the sequential or paddle shifter after using H-shifter it will go back to that.

Make sure you keep the clutch depressed long enough during the H-shifter shifting or GT5 will miss your shift for you. GT5 does not have the best clutch implementation.

Make sure you calibrated your H-shifter as per Fanatec's instructions in the Wheel's manual.
Also make sure that the H-shifter is connected to the wheel when its powered up.
