Shifting question

What's up guys. I've tried searching for an answer but haven't found anything useful. My question is on cars where the tranny has been changed I get this weird noice whenever I downshift. It's sort of a grinding noice. Doesn't affect the gameplay in anyway. Just somewhat annoying. Anyone know what that sound is? Thanks in advance.

Ps. I forgot to mention it only happens when I use the clutch.
 
If you don't heel-toe when downshifting and you get a whirr sound which it is normally heard when the syncromesh has to work extra hard and speed up the input shaft due to the large difference in speed of the input and output shaft. This sound also happens without changing the trans, but might not be as bad (haven't checked). Any other whines with the custom transmission is caused bu the straight cut gearset.

It doesn't happen when not using the clutch because GT rev matches automatically.
