The resale value is terrible on cars, prize cars can't be sold, special cars can't be sold, and it takes into no account the amount of money invested into upgrades. In real life, if I bought a car for $15k and put another $10k into it, I'd sell it for around $25k, not 5k or less like GT5 does.
Don't know what country you're in bro, but here in the USA mods don't add squat to the value of a car. A turbo Civic sells for the same as a stock Civic..., and that's if you're lucky.
Modded cars carry with them the stigma that it's been "molested". The buyer doesn't know if you've cut corners or abused the ever living crap out of it. Slapping on mods is a good sign that you drive like a maniac.
tl;dr Mods don't add value. They may even drop the value.
The only surefire way to sell a modded car for the price of the car plus mods is a) Have your car featured on a magazine cover or some other popular media or b) Find a 16yo moron who does not know better to sell it to...
So answer me this. Where does the bigger issue lie?

The fact that the Enzo among other "respectable" cars handle like absolute garbage and unlike how they should handle in game?
How should the Enzo handle, then? It's less then a second faster than a Corvette ZR-1 around the 'Ring. Hell, the 2011 Nissan GT-R is faster around the 'Ring than the Enzo, if Nissan's claims hold true.
What do people expect? That it's capable of hanging with LMP cars? Well, yeah, that's obviously what the OP did, but still...
If it was the FXX, I could kinda understand it...
