X-Men: Days of Future Past (2014)

After being disincorporated by Phoenix, Charles's voice can be heard a couple of times. In the midcredit sequence of Last Stand he talks through a comatose patient to Moira MacTaggert. This is foreshadowed by Xavier asking a class whether it would be ethical to do so.

That coma patient is Xavier's twin brother - born braindead, because it's a bummer sharing a womb with a brain like that. Convenient, huh?
But something has to serve as the trigger altering the events, however. 1, We never knew how far Kitty sent Bishop back in time. Not the 50 years that she sent Wolverine (since he is the only one who can handle long term abuses of being flung through the time stream like that), but far enough back to at least impact events enough to require Wolverine in the first place (since both Xavier and Magneto were at the airport to greet Wolverine when he returned from Japan.)

Also remember that I made mention in the timeline that where Trask was assassinated had an impact on how the timeline played out, but we were never told what events would be different from each other along the pathways. So while The Phoenix may have destroyed Charles Xavier in The Last Stand, the fact is that one event may or may not have happened when Trask was assassinated at The White House or at the Summit (we really have no way of knowing.) However, may I point your attention to the fact that there was no Charles Xavier when Bishop was sent through time, only after?

The Wolverine is the second Wolverine film (the other is X-Men Origins: Wolverine) and occurs after The Last Stand. The events of the future in Days of Future Past are the events of the future of the original timeline, changed by the events of the past in Days of Future Past, into the eventual alternate present at the end of it.
So the chronological events go:
* XMTLS - Xavier talks to students about the ethics of taking over the body of a brain dead man with his consciousness
* XMTLS - Phoenix disintegrates Xavier
* XMTLS - Xavier's consciousness heard by Storm
* XMTLS - Xavier's voice heard by Moira MacTaggart (the CIA agent in First Class) coming from comatose brain dead man
* XMTLS - DVD Commentary for Last Stand explains that the man was P. Xavier, Charles's twin brother, born brain dead presumably as a result of sharing a womb with Charles's powerful and uncontrolled brain.
* The Wolverine - Xavier meets Wolverine at the airport
* XMDOFP - Xavier is already present in the future of this timeline.
* XMDOFP - Kitty sends Wolverine('s mind - this is important) back to just after the events of XMFC.

Crucially, she's never sent anyone back as far as she sends Wolverine. He can only do that because he was alive and an adult in 1973 (and in fact since the late 19th Century)...

Then the alternate timeline starts as Wolverine starts affecting the 1970s, creating the present we see at the end of it, in which no-one's on the run, there's no sentinels and no war - and Jean and Charles are both alive.

Obviously, she sent him far enough back to at least ally Xavier and Magneto to a common enemy, the Sentinels, and come up with a plan of attack before recruiting Wolverine to do the job.

From there, it was a simple matter getting the timeline corrected.

The common enemy is established at the start of the film - a war between humanity and mutants - and those humans who dare to help them. That would drive Charles and Eric back together - they've been friends for 50 years.
"She sends Bishop back a few days to warn the others."
"I can send someone back a couple weeks... maybe a month. But you're talking about going back decades. Yours is the most powerful mind in the world Professor, but the mind can only stretch so far before it snaps."
