Looking at the master car list and the used car dealership occasionally, I've noticed that there are 8 or so 3000GT models that have seemingly identical variations that are also available as GTO's. For example there is a GTO Twin Turbo '98 and and 3000GT VR-4 Turbo '98.
There are a handful of RX-7's that are also efini RX-7's, as well as a couple overlapping Eunos Roadster/Roadster/MX-5 variations. There are also Opel and Vauxhall versions of their lineup (I know there's are differences between the Opel and Vauxhall Calibra touring cars but is that it?), a few Mazda Atenzas and Mazda 6s, the Vitzs and Yaris', etc.

My question is: are there any differences between these? For instance, the Acura Integra Type R has the four round headlights, while the Honda version has the square bar headlights. I was wondering if there were any similar cosmetic differences that I was missing on the above cars.

GT5 contains cars from all previous versions of GT4. You have different versions of the same car from different regions. Some are different looking or have weight differences, small things.

No. It is simply shameless (and frequently inaccurate) padding on PD's part. It also leads to (several) examples where some regional variations of cars should be considerably different from the JDM models, but aren't (see the Nissan 240SX versus the S14 Silvia).
Basically, PD took all of their JDM models, changed the badges and called them new cars, even though they (obviously) aren't; and even though there were occasions where USDM (rather frequently) and/or EDM (somewhat less frequently, but still an occasional occurrence) to be quite a bit different from their JDM brethren. In past GT games this was done as a lazy way of doing localization, but in GTPSP and GT5 PD decided to use it as a lazy way of increasing the car count.

There is one notable exception to this:
The Z32 300ZX has the correct USDM styling (though incorrect performance numbers), and the Z32 Fairlady Z has the correct JDM styling.

That is the most major one I can think of. Everything else is just minor differences in grilles and badging.

Furthermore:

The Acura/Honda Integra and the Acura/Honda NSX are the only attempt that PD made to actually get the differences right.
