All right, I've got one:

When Homer graduated from clown college and became Krusty, it was hard to tell them apart. There were three (that I can think of) facial/head features that distinguished them. What were two of them?

HINT: They didn't change either character model for this episode, so these differences are apparent even when Homer isn't in clown getup.

Nose (different shape) and hair (Krusty has a tuft, Homer just the two single hairs) are correct! The third was bags under Krusty's eyes which Homer doesn't have.
